The Spanish site has its own navigation branch in the Navigation module, which you can see below. Add and remove pages from under the parent navigation of "Español" in order to edit the Spanish site navigation.

Do not change the name of the parent navigation item "Español". The word "Español" will not show on your site, but the code looks for this name to set up your Spanish navigation.
